If you made the PDF by scanning an existing document, or if there's no text, just images, the highlight tool doesn't work on images. You can get around this by using OCR to recognize the text in your PDF, and provide you a layer that you can use tools like Highlight on. If you don't want to do that, you can also use shapes to get close to what the highlighting tool does- let me know if you want to know more.
