Moving Annotations From one PDF to another

Hello, I have a PDF where I've added extensive annotations, however needed to make small changes to the underlying PDF and regenerate it. I'd like to just move the annotations directly over, (p1 annotations to the new p1, p2 to p2, etc), is there a way to easily do this? I have tried just copying and pasting, but there are invisible boxes that appear on the right side of the page when i select all annotations , so i cannot position the annotations properly.
